What is Genome Pro?

Genome Pro is a new framework that allow us to develop new applications to further study genome data. Our goal is to provide a web application where you can submit raw DNA, RNA or Protein data, to execute a variety of genome applications. At the present time we have implemented the following tools:

Current Applications:


  • Locate Repeated Sub-sequences with their Locations and Distances

    This tool finds the sub-sequences that are repeated in a genome file, their respective locations and the distances between them, and email the results of your submitted files.


  • Graphical Representation of Repeated Sub-Sequences

    This tool graphically shows the pattern of the repeated sub-sequences in a genome file.


  • Verify Contents of Genome Data

    This tool verifies which type of data is contained in a genome file (DNA, RNA or Protein), and email the results of your submitted files.


  • Find Signatures of Any Length

    This tool finds patterns and signatures among genome data files. Also, compares genomes of any size, locating exact sub-sequences found in a source genome file, and email the results of your submitted files.


    Purposes:

    1. Creation of genome finger prints/signatures that are predictive and prognostic for specific biologic events or treatment outcomes.
    2. Identification of sources and types of bacteria or viruses that spread in hospital or community settings.
    3. Confirmation of the presence of either new primary lesions or metastatic disease in all solid tumors, aiding in staging of cancer and treatments strategies.
    4. Tracking of HIV/TB mutational changes in patients, offering the possibility for new treatment paradigms.


  • Find Exact Sub-sequences Present in Multiple Genomes

    This tool given two genome data files finds the different sub-sequences contained in file one that are not present in file two. The sub-sequences can be of any length in both files. Also, email the results of your submitted files.


    Purposes:

    1. Find Similarities in multiple genomes.
    2. Identification types of bacteria or viruses that spread in hospital or community settings.
    3. Creating genetic finger prints libraries of known bacteria, viruses, and tumors, which are currently cured with known treatments or medications, will allow us to search for those finger prints in other genomes and apply the known cures to new diseases. These finger prints can also be useful to identify the source of drug resistance.

My research interests are Bio-Informatics, Genome Data Bases, Data Mining, Information Retrieval, Parallel Processing, and Multi-Core Programming. Searching genomes, even of small sizes (e.g mitochondria or viral genomes), for query sequences (known as probes) is computationally expensive.
